Title: Why, map, why? ;w;

My map water is doing this weird layering thing
because I layered them over each other ;w;

How do I make them far enough apart to where they don't layer and they don't have weird spaces between them?

Could you post a screenshot? I'm not sure what you mean.

You see, it's darker than the rest of the water but on the same level, no higher. It's just overlapped.

Are you using the Ocean water or those Water Planes? I don't think you will experience this problem if you have the Ocean box ticked or if your water reflection is turned on.

Water planes. And when I have water reflection, it is darker and weird too...

Resize them so they cover that whole area you want. And it goes all the way down from the spot you put it.
I am a map maker nerd. Lol. I experience these every now and then due to a simple mistake I make.:3
