I don't know how to describe this, but the manes aren't showing properly. It happens in the character editor and in-game, with characters that do not have a preset.

Blue doesn't work at all, I can only use combinations of red and green.
I've had this problem for a while, but I didn't notice it until now. I have screenshots from last year's holiday movie thing where you can see it.

Have you tried changing your rendering subsystem?
To change your rendering subsystem, look here (https://feral-heart.com/smf/index.php?topic=10423.msg144821#msg144821). About halfway down that post, it should give you some information on the two different methods to go about changing it. You can change it through the Options menu or through the ogre.cfg. That post will explain both methods, but if you need help, feel free to continue asking us in this thread.

I changed the rendering subsystem from OpenGL to Direct3D9 and now I can't change the color of the mane at all. It stays lack no matter what. Changing it to OpenGL again just gives me the same problem as before.

You could be missing one of the mane mask files of the game then.
Try reinstalling the masks folder under FeralHeart\media\textures\masks

The textures folder sub folders include; markings, masks and splash screens. All interface images (such as buttons, check boxes, arrows etc...) can be found directly in the textures folder just as found in the original installation.
Download that, then open it using WinRar or 7-Zip. Double click on the textures folder within the zip to open it up and view the contents of the zip's texture folder. Then locate the "masks" subfolder in the zip and drag and drop it to C:\FeralHeart\media\textures
When it asks to replace any files, select "Yes"
