Ceiling Glitch

Hello again everyone...

I'm making a cave map, and I set the ceiling height to be slightly above the highest point of the ground, so that the whole map can be navigated, and it works fine when I test it in the Map Maker. However, when I go in game to make sure the portals work, the ceiling is much lower, and it traps me in the main chamber. I have gone back into the Map Maker, changed the height, making it higher, but it goes back down to the same exact height as before. I know I'm saving when I changed the heights, so I'm not sure what it is that's causing the ceiling to come down on me.
