Erm....

Why does it seem like there's a huge mountain in EVERY single map I go in to?

I have no idea.  This mountain usually blocks off part of the map that I otherwise have complete access to.  It's not in the main maps, but in custom maps.

Is sounding more like a glitch. Could be something to do with an object group in the exports folder, which is what it is sounding like.

Strange... sounds like what CloudFish pointed out, or a mix-up with files in the wrong places-- something of the sort. A simple uninstall/reinstall should fix it. In this case, however, I wouldn't back up anything. It's unfortunate to lose saved maps and such, but who knows what file it might be that's causing the issue so it's better to start over on a clean slate. Best of luck fixing this issue, friend.

I think that's all that it was.  I uninstalled and reinstalled everything, and the mountain was gone.  I also had all the objects that I had loaded into my game saved in a separate folder, so I didn't really lose much.  It's all just a matter of reimporting them now  But, it's solved now :)
