Probably not easy to use paint.net for a preset.
Try GIMP(http://www.gimp.org/) it's free, just click download on that page there. Shouldn't take too long to get the hang of it either.

Well I'm not so sure if paint can do the job like GIMP and photoshop. Gimp and Photoshop are the best softwares to use when making presets cause they can save things as jpgs, gifs, and png. I do recommend gimp since the programs is free.

Well, I guess you drag in your item you want and start painting. The thing is about the paint app is that you can't add any texture unless you do it yourself. No opacity level, no layers. So what ever paint job you do you can erase easily. You can always see if you can get rid of unwanted software so you can make some sort of room for it. Try throwing out everything in your recycle bin and make some room.

by not working when saving do you mean that the preset dosen't turn out how you want it? It really depends on the transparency of the colors if you want to use layers.
